This paper describes a methodology for building intelligent systems for mining biological sequences. The approach formalizes several key aspects of major bioinformatics systems that provide a functional annotation of newly sequenced genomes. The framework provides a high-level notation for specifying global genome structure, learning mechanisms for discovering genes, associating a function with hypothetical genes, and learning models for regulatory elements.
